What this means is that afflictions occur based on fixation upon true existence— reifying things. When their lack of true existence is realized, the afflictions naturally subside. It is like the way that smoke goes away when fire is extinguished. Further, a conceived object that is apprehended to be truly existent is relinquished through being undermined by a correct reason; this should be known as it is demonstrated later in the Wisdom chapter. Here, it shows that the afflictions do not remain anywhere, which means that they do not ultimately remain anywhere. Previously, they were described as residing in the mind, but this was in terms of the customary or conventional truth, so there is no conflict. These lines are a meditation on the afflictions not being ultimately real.
